Data processing Reads were mapped using TopHat (Kim et al, 2013) v2.0.8 with -G option.
Gene expression values and significantly differentially expressed genes were calculated using Cuffdiff (Trapnell et al, 2012) v2.1.1 with upper quartile normalization and weighting multi-mapping reads (-N -u options).
