Study: Genome-wide maps of histone modification and chromatin remodeler binding in acute myeloid leukemia blast cells and normal hematopoietic cells
show Abstracthide Abstract
We have used chromatin immunoprecipitation followed by high throughput sequencing to map regions of chromatin remodeler binding accompanied by histone modification state. We have used this data to distinguish between the transcriptional state of regulatory genes in leukemic and normal hematopoietic cells, and thus understand contribution of the chromatin remodeler towards leukemogenesis. Overall design: Binding profiles of 2 different histone modifications, H3K27ac and H3K27me3, and the core ATP-ase subunit of the SWI/SNF chromatin remodeler, in duplicate, in blast cells derived from 3 different AML patients, and normal hematopoietic cells derived from 1 healthy individual, used as the control.
Sample: AML patient 3 CHD4_ChIPSeq

Organism: Homo sapiens
Library:
Instrument: Illumina HiSeq 2500
Strategy: ChIP-Seq
Source: GENOMIC
Selection: ChIP
Layout: PAIRED
Construction protocol: Lysates were clarified from sonicated nuclei and protein-DNA complexes were precipitated with antibody. ChIP-seq library preparation was performed using TruSeqChIP Sample Prep Kit (Illumina) according to the manufacturer's instructions.10ng of input ChIP-enriched DNA was used for ChIP-seq library preparation. Final libraries were checked using High Sensitivity chips in 2100 Bioanalyzer (Agilent). Average fragment size of final libraries was found to be 280 ± 8bp. Paired-end sequencing (2 x 100 bp) of these libraries were performed in HiSeq-2500 (Illumina) according to the manufacturer's protocols.
