We report the application of single-cell-based RNA sequencing technology for high-throughput profiling of mice abdominal aortic aneurysm cell type dependent transcriptome. This study provides insight in the expression profile of aortic tissue macrophages in pathological conditions related to cardiovascular diseases. Overall design: Examination of cell specific transcriptomes in three pooled AAA single cell suspensions from three pooled Apolipoprotein deficient mice perfused for 28 days with angiotensin II

Construction protocol: Aortas were collected and digested for 1 hour at 37°C in an enzymatic mix (10 mg/ml Collagenase type II (C6885, Sigma Aldrich) and 1mg/ml Elastase (LS002292, Worthington Biochemistry). Digested aortas were mechanically disrupted and immediately processed for single-cell RNA-sequencing. The cellular suspensions were loaded on a 10x Genomics Chromium instrument to generate single cell gel beads in emulsion (GEMs) Libraries were prepared using the following kits: Chromium Single Cell 3' Library & Gel Bead Kit v2, PN-120237; Single Cell 3' Chip Kit v2 PN-120236 and i7 Multiplex Kit PN-120262, 10x Genomics) Sequencing was performed on an Illumina HiSeq 4000 as 2 x 150 paired-end reads, one full lane per sample, for approximately >90% sequencing saturation. For alignment, barcode assignment and unique molecular identifiers (UMI) counting, the Cell Ranger Single Cell Software Suite, version 1.3 was used to perform sample de-multiplexing, barcode and UMI processing, and single-cell 3′ gene counting (https://support.10xgenomics.com/single-cell-gene)
