Purpose: to determine cellular heterogeneity of mesenchymal Gli1-positive cells from colon using single cell RNAse (10xGenomics); Summary: We determined 8 disctinct sub-populations of mesenchymal cells, remaining non-Gli1 epithelial cells formed a distinct separete cluster serving as a internal control of the single cells sequencing procedure Overall design: Gli1-tdTomato cells were sorted using FACS (tdTomato positvity), single cell RNA sequencing was perfomed (for details see Degirmenci et al, in prep)

Construction protocol: epithelial cells from Gli1-CreERT2, villin-CreERT2, lox-STOP-lox-tdTomato (24 hrs after tamoxifen) were removed by EDTA, remaining non-epithelial cells were digested with Collagenase/Dispase. Single cells mixture underwent FACS (sorting) for tdTomato-positive cells to get Gli1-tdTomato cells. These cells were further processed. Single cell RNA libraries were prepared according to the 10x Genomics protocol and sequenced on Illumina HiSeq 2500 v4 system
