RNA was isolated from each brain region following the manufacturer's directions for the RNeasy Micro kit. Whole rhesus brain RNA pool obtained from Biochain.

Biotinylated cDNA was prepared using 5ng total RNA input and 2 cycles of the GeneChip HT One-Cylce cDNA Synthesis Kit from Affymetrix.

Hybridization protocol |
Following fragmentation, 10 ug of cDNA was hybridized for 18 hr at 45C on the GeneChip Rhesus Macaque Genome Array. GeneChips were washed and stained in the Affymetrix Fluidics Station FS450.

GeneChips were scanned using the GeneChip Scanner 3000 7G.

Data processing |
The data were normalized using Matlab2007b. Each batch was normalized within itself by RMA. Batch effects were subsequently removed by normalizing each probe based on common whole brain control samples across batches. Data is reported as Log10 normalized intensity.
