Sample GSM622573 Query DataSets for GSM622573
Status Public on Jan 10, 2011
Title KO1
Sample type SRA

Source name mESC
Organism Mus musculus
Characteristics antibody: Ago2
antibody manufacturer: Wako
antibody catalog #: 018-22021
antibody lot #: PEM0820
cell type: mouse embryonic stem cells
genotype: Dicer null
genetic background: mixed 129/B6
Extracted molecule total RNA
Extraction protocol 10E7 cells were plated and 48 hours later irradiated once with 4000 mJ/cm2. For immunoprecipitation, anti-mouse Ago2 mAb (lot# PEM0820 Wako 2x100ul 018-22021) was used, followed by deep-sequencing of RNA tags (CLIP-seq). One short RNA library was prepared for cloning and sequencing from total RNA extracted from Dicer WT mESCs. Libraries were cloned and sequenced using standard Illumina protocol.

Library strategy RNA-Seq

Description Dicer-null mESC CLIP library; Performed photo-crosslinking immunoprecipitation using antibodies against Ago2, followed by deep-sequencing of RNA tags (CLIP-seq) in mouse embryonic stem cells (mESCs).
Data processing Raw reads were processed to remove traces of 3' linker and summarized by identical sequences (observations).
