Alignment to mouse genome allowing an insert size of up to 2 kb (Bowtie 2.2.9 with the following parameters: '--reorder -p 8 -D 70 -R 3 -N 0 -L 20 -i S,1,0.50 -X 2000') Filtering of reads to exclude reads mapping to mitochondria or common artifact regions (https://github.com/Boyle-Lab/Blacklist/tree/master/lists) and to retain only autosomal reads with MAPQ>10 Calculation of RPKM values per 50bp bin and conversion to bigWig format (DeepTools bamCoverage) Peak calling was performed on each replicate using SEACR (Meers et al., 2019, PMID 31300027) with a threshold of 0.006 and “stringent” mode, and Intersect (Galaxy v1.0.0) was used to identify overlapping pieces of intervals.
