Sample GSM477885 Query DataSets for GSM477885
Status Public on Dec 05, 2009
Title Weise_1-2_Col-WT_Rep2_ATH1
Sample type RNA

Source name Columbia0
Organism Arabidopsis thaliana
Characteristics strain: Col0
genotype: wild type
developmental stage: 3.70
tissue: leaves
Growth protocol Plants were sewn in flats of modified commercial soil and grown in a growth chamber with a 12 hour photoperiod, quantum flux of 100 micromol m-2s-1, relative humidity was at least 75%, and a constant temperature of 20 degrees Celsius
Extracted molecule total RNA
Extraction protocol Leaf material was powered using a mortar and pestle and RNA was extracted using a Purescript RNA isolation kit (Gentra Systems, MN, USA)according to kit directions. Samples were then treated with DNaseI (Invitrogen, CA, USA) according to manufactures directions
Label biotin
Label protocol Labelled using protocol described in manual "Affymetrix GeneChip Expression Analysis Technical Manual", One-Cycle target labelling

Hybridization protocol Biotin Labelled cRNA using "Affymetrix GeneChip Hybridization, Wash and Stain Kit", according to guidelines set out by Affymetrix, Santa Clara, CA
Scan protocol Scanned according to guidelines set out by Affymetrix, Santa Clara, CA.
Description Growth chamber Levington F2 (Fine peat/with intercept an insecticide) with extra grit 4mm at 40%. 75% 20oC. Three leaves from 8 different plants of each genotype were harvested using a green safe lamp 0.5 hours before the lights came on in the morning and immediately frozen in LN2.
Data processing Raw data from the microarrays was normalized at probe-level using MAS5 algorithm. The detection calls (present, marginal, absent) for each probe set was obtained using the GCOS system
