The PTPRZ1 knocking-down glioblastoma stem cells and control cells were used for RNA isolatation using Primescript RT Master Mix (Takara) according to the manufacture's protocol.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 20ug total RNA (Cat. AM1792, Ambion).

Hybridization protocol |
Following fragmentation, 15 ug of cRNA were hybridized for 16 hr at 45C on GeneChip Human Genome U133 Plus 2.0 with constant rotation at the speed of 60 rpm. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.

Scan protocol |
GeneChips were scanned using the Hewlett-Packard GeneArray Scanner G2500A.

Control cells with PTPRZ1 knocking-down efficiency confirmed by qRT-PCR

Data processing |
The data were analyzed with Microarray Suite version 5.0 (MAS 5.0) using Affymetrix default analysis settings and global scaling as normalization method, following the manufacture's protocol. Differentially expressed genes were identified when the gene expression ratio between the control group and KD group was more than 2-fold.
