Illumina HiSeq Control Software used for basecalling. Sequenced reads were trimmed for adaptor sequence by illumina HiSeq Analysis Software Raw fastq data was mapped to human genome(Human.B37) and transcriptome(Gene model:RefGene) by ArrayStudiuo V7.0 Sequenced Fragments Per Kilobase of exon per Million fragments mapped to human genome (FPKM) were calculated using ArrayStudiuo V7.0. In short, exons from all isoforms of a gene were merged to create one meta-transcript. The number of reads falling in the exons of this meta-transcript were counted and normalized by the size of the meta-transcript and by the size of the library.
