Extraction protocol |
Lymphoma tissue was homogenized with a mortar and pestle and with sonication. RNA was extracted using the Rneasy Mini Kit (Qiagen)

Target preparation from total RNA was performed using T7 primers in the cDNA synthesis step, followed by in vitro transcription to produce biotin-labeled cRNA.

Hybridization protocol |
The cRNA was fragmented and mixed into a hybridization cocktail before application to the array, which was then hybridized for 16 hours at 45C with rotation at 60 rpm.

Scan protocol |
Immediately following hybridization, the arrays underwent an automated washing and staining protocol on the GeneChip FS450 fluidics station and were then scanned on the GeneChip Scanner 3000 7G Plus.

Data processing |
The data were analyzed with RMA normalization using the standard settings in the affy package from Bioconductor using R.
