Genome-wide DNA methylation profiles in post-mortem autistic brains

(Submitter supplied) Previous studies indicate that autism has a strong genetic component; however, the underlying genetic mechanisms remain unclear. Recently, it was reported that genetic heritability is lower than previously estimated, and that environmental factors have a greater influence on the development of autism spectrum disorder (ASD). Epigenetic processes such as DNA methylation are considered to be at the interface of genetic and environmental factors. more...

DNA methylation controls unmethylated transcription start sites in the genome in trans

(Submitter supplied) The inverse correlation between DNA methylation and steady state mRNA levels is imperfect; a large number of genes, which are unmethylated in the promoter region, are silenced. We show here that either pharmacological inhibition of DNA methyltransferase (DNMT1) with 5-aza-2'-deoxycytidine (5-azaCdR) or knockdown with shRNA dramatically expands the number of transcription initiation positions in the genome including many unmethylated promoters. more...

Novel prognostic biomarkers in central neurocytoma

(Submitter supplied) Central neurocytomas (CN) are intraventricular brain tumors predominantly occurring in young adults. Although prognosis is usually favorable, tumor recurrence is common, particularly following subtotal resection (STR). Currently, the risk of progression is evaluated using histopathological criteria, such as atypical features and elevated Ki67 proliferation index. However, these markers lack consistent definitions and application. more...

VGLL-fusions define a new class of intraparenchymal CNS schwannoma

(Submitter supplied) This study is important as it identifies and characterizes a new class of benign CNS tumors, termed VGLL-altered intraparenchymal CNS schwannomas. These rare tumors, previously unclassified, resemble schwannomas but are found within CNS tissue. By analyzing 20 tumor samples using advanced molecular and histological techniques, the study reveals that these tumors have a distinct DNA methylation profile and frequently harbor VGLL3 or VGLL1 gene fusions. more...

DNA methylation in primary myelofibrosis is partly associated with driver mutations and distinct from other myeloid malignancies II

(Submitter supplied) Primary myelofibrosis (PMF) is a clonal blood disorder linked to mutually exclusive mutations in JAK2, CALR, or MPL genes. To understand the epigenetic effects of these mutations, we analyzed DNA methylation (DNAm) profiles of PMF patients. Notably, no differences were found between JAK2 and CALR mutated cases, whereas MPL mutations showed distinct DNAm patterns. Further investigation in induced pluripotent stem cell (iPSC) models with JAK2 mutations revealed only a moderate link to PMF-related epigenetic changes, suggesting these alterations are not directly caused by the mutations. more...

DNA methylome and transcriptome landscapes of cancer-associated fibroblasts reveal a hidden smoking-associated malignancy index of tumor microenvironment (Illumina 2)

(Submitter supplied) Unlike the better-studied aberrant epigenome in the tumor, the clinicopathologic impact of DNA methylation in the tumor microenvironment (TME), especially cancer-associated fibroblast (CAF), remains elusive. CAFs exhibit profound patient-to-patient tumorigenic heterogeneity. However, molecular characterization on patient-derived CAFs with follow-up data is limited, hindering the progress of targeting CAFs in precision oncology. more...

Circulating eosinophil cell-free DNA as a noninvasive biomarker for perforated appendicitis in pediatric patients-a proof-of-concept study

(Submitter supplied) Appendicitis is the most common condition necessitating emergency abdominal surgery. While most cases are localized, 20% are complicated and result in appendix perforation. The management of non-complicated appendicitis varies across different medical centers, encompassing both surgical and non-surgical options, whereas complicated appendicitis is predominantly managed surgically. Differentiating them poses a clinical challenge, especially in pediatric patients, crucial for guiding appropriate treatment strategies. more...

Molecular signatures define BAP1-altered meningioma as a distinct CNS tumor with deregulation of Polycomb repressive complex target genes

(Submitter supplied) Background: Meningiomas are the most common primary intracranial neoplasms, with highly variable patient outcomes. While most meningiomas are benign, a significant subset recurs postoperatively, presenting substantial treatment challenges. BAP1 gene inactivation has been suggested as a marker for aggressive meningiomas, although its precise molecular and clinical roles remain poorly understood. Methods: To comprehensively investigate BAP1-altered meningiomas, we used six meningiomas with known BAP1 alterations as a discovery set. more...

Subtyping Burkitt Lymphoma by DNA Methylation

(Submitter supplied) Burkitt lymphoma (BL) is an aggressive germinal center B-cell-derived malignancy. Historically, sporadic, endemic, and immunodeficiency-associated epidemiological variants were distinguished which differ in the frequency of Epstein-Barr virus (EBV) association. Aiming at identifying subgroups based on DNA methylation patterns we here profiled 96 primary BL cases, 17 BL cell lines and 6 lymphoblastoid cell lines using Illumina BeadChip arrays. more...

Pharmacogenomic characterisation of a large collection of primary cell lines identifies novel therapeutic options for pleural mesothelioma

(Submitter supplied) Background: Pleural mesothelioma (PM) urgently requires novel effective treatments. Drug repurposing is a relevant strategy to discover new therapeutic options among well-known drugs used in clinical practice. This study aimed to identify new therapies in the context of molecular heterogeneity of PM. Methods: We performed a multi-omics study of the largest cohort of patient-derived primary PM cell lines (n=58) to date, using whole exome sequencing, RNA sequencing and methylome analysis. more...

Decitabine Induces Cell Differentiation and Growth Inhibition that Accompanies Up-regulation of microRNA-143 and MS4A3 in MDS-derived leukemic cell line, MDS-L.

(Submitter supplied) Myelodysplastic syndromes (MDS) are a group of clonal myeloid neoplasms characterized by ineffective hematopoiesis and cytopenia. Hypomethylating agents (HMAs) play a central role in the treatment of high-risk MDS, but their mechanisms of action are diverse and not fully understood. To investigate the molecular mechanisms of HMA, an MDS cell line (MDS-L) was cultured with a non-toxic concentration of decitabine for 6 months and drug sensitivity, cell differentiation, and DNA methylation profiles were evaluated. more...

Subgrouping Germinal Center-Derived B-Cell Lymphomas based on Machine Learning-deduced DNA Methylation Modules

(Submitter supplied) Despite all being derived from germinal center B-cells, follicular and diffuse large B-cell lymphomas are biologically and clinically heterogeneous. DNA methylation has emerged as a robust biomarker for classification of solid tumors, but its application to subtype mature B-cell lymphomas is still in its beginning. Therefore, we conducted array-based DNA methylation analyses on 177 molecularly well-characterized mature B-cell lymphomas from the ICGC MMML-Seq project. more...
