Likely pathogenic for Curry-Hall syndrome; Ellis-van Creveld syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_153717.3(EVC):c.1465-1G>A, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the EVC gene (transcript NM_153717.3) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1465, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 10 of the EVC gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in a shortened protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with Ellis-van Creveld syndrome (PMID: 26621368, 34006472). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 998010). Studies have shown that disruption of this splice site results in skipping of exon 11, but is expected to preserve the integrity of the reading-frame (PMID: 26621368). In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
