This variant lies in the PKD1 gene (transcript NM_001009944.3) at 5 bases into the intron immediately before coding-DNA position 360, where T is replaced by C. Submitter rationale: The PKD1 c.360-5T>C variant was not identified in the literature nor was it identified in the ClinVar, LOVD 3.0, or PKD1-LOVD, databases. The variant was identified in dbSNP (ID: rs4018168) and in ADPKD Mutation Database (as Indeterminate). The variant was identified in control databases in 3 of 146224 chromosomes at a frequency of 0.00002 (Genome Aggregation Database Feb 27, 2017). The variant was observed in the following populations: African in 1 of 10984 chromosomes (freq: 0.00009), Latino in 1 of 21978 chromosomes (freq: 0.00005), European in 1 of 71074 chromosomes (freq: 0.00001), while the variant was not observed in the Other, Ashkenazi Jewish, East Asian, Finnish, and South Asian populations. In addition we cannot be certain that data from control databases is specific to PKD1 and not from one of the six PKD1 pseudogenes. The c.360-5T>C variant is located in the 3' splice region but does not affect the invariant -1 and -2 positions. However, positions -3 and -5 to -12 are part of the splicing consensus sequence and variants involving these positions sometimes affect splicing. However, in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer) do not predict a difference in splicing. In summary, based on the above information the clinical significance of this variant cannot be determined with certainty at this time.
