NM_001009944.3(PKD1):c.11157-1G>A was classified as Pathogenic for Polycystic Kidney disease by Department of Pathology and Laboratory Medicine, Sinai Health System. This variant lies in the PKD1 gene (transcript NM_001009944.3) at the canonical splice acceptor site of the intron immediately before coding-DNA position 11157, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The PKD1 c.11157-1G>A variant was not identified in the literature nor was it identified in the dbSNP, ClinVar, COGR, LOVD 3.0, ADPKD Mutation Database, or PKD1-LOVD databases. The variant was not identified in the following control databases: the Exome Aggregation Consortium (August 8th 2016), or the Genome Aggregation Database (Feb 27, 2017). The c.11157-1G>A variant is predicted to cause abnormal splicing because the nucleotide substitution occurs in the invariant region of the splice consensus sequence. In addition, 2 of 2 in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan) predict a greater than 10% difference in splicing. In summary, based on the above information this variant meets our laboratory’s criteria to be classified as pathogenic.
