NM_000297.4(PKD2):c.1716+2T>A was classified as Pathogenic for Polycystic Kidney disease by Department of Pathology and Laboratory Medicine, Sinai Health System. This variant lies in the PKD2 gene (transcript NM_000297.4) at the canonical splice donor site of the intron immediately after coding-DNA position 1716, where T is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The PKD2 c.1716+2T>A variant was not identified in the literature nor was it identified in the dbSNP, ClinVar, GeneInsight-COGR, LOVD 3.0, PKD1-LOVD, databases. The variant was identified in ADPKD Mutation Database (classified as definitely pathogenic). The variant was not identified in the 1000 Genomes Project, the NHLBI GO Exome Sequencing Project or the Exome Aggregation Consortium (August 8th 2016) control databases. The c.1716+2T>A variant is predicted to cause abnormal splicing because the nucleotide substitution occurs in the invariant region of the splice consensus sequence. In addition, 4 of 5 in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer, HumanSpliceFinder) predict a greater than 10% difference in splicing. In summary, based on the above information, this variant meets our laboratory’s criteria to be classified as pathogenic. References (PMIDs): N/A
