Likely benign — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_013975.4(LIG3):c.1028G>A (p.Arg343Gln), citing LabCorp Variant Classification Summary - May 2015: Variant summary: LIG3 c.1028G>A (p.Arg343Gln) results in a conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 9.9e-05 in 251438 control chromosomes. The observed variant frequency is approximately 30 fold of the estimated maximal expected allele frequency for a pathogenic variant in LIG3 causing Long QT Syndrome phenotype (3.3e-06), strongly suggesting that the variant is benign. To our knowledge, no occurrence of c.1028G>A in individuals affected with Long QT Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. No clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014. Based on the evidence outlined above, the variant was classified as likely benign.
