Pathogenic for Pseudo-Hurler polydystrophy; Mucolipidosis type II — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_024312.5(GNPTAB):c.3016C>T (p.Gln1006Ter), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the GNPTAB gene (transcript NM_024312.5) at coding-DNA position 3016, where C is replaced by T; at the protein level this means converts the codon for glutamine at residue 1006 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. ClinVar contains an entry for this variant (Variation ID: 983575). This variant has not been reported in the literature in individuals affected with GNPTAB-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Gln1006*) in the GNPTAB gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in GNPTAB are known to be pathogenic (PMID: 19617216, 25107912).
