This variant lies in the BRCA2 gene (transcript NM_000059.4) at coding-DNA position 3517, where A is replaced by T; at the protein level this means replaces isoleucine at residue 1173 with phenylalanine — a missense variant. Submitter rationale: Variant summary: BRCA2 c.3517A>T (p.Ile1173Phe) results in a non-conservative amino acid change in the encoded protein sequence. Three of five in-silico tools predict a benign effect of the variant on protein function. The variant was absent in 250806 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.3517A>T has been reported in the literature in individuals affected with BRCA2-related cancers (examples: Incorvaia_2020, Fanale_2021). These report(s) do not provide unequivocal conclusions about association of the variant with hereditary breast and ovarian cancer syndrome. Co-occurrences with other pathogenic variants have been reported (BRCA1 c.514delC , p.Gln172fs; BRCA1 c.4964_4982del, p.Ser1655fs), providing supporting evidence for a benign role (Fanale_2021). At least one publication reports experimental evidence evaluating an impact on protein function. These results showed no damaging effect of this variant (example: Xia_2022).
