Uncertain significance for Congenital disorder of deglycosylation — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_018297.4(NGLY1):c.923G>A (p.Arg308Gln), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the NGLY1 gene (transcript NM_018297.4) at coding-DNA position 923, where G is replaced by A; at the protein level this means replaces arginine at residue 308 with glutamine — a missense variant. Submitter rationale: This sequence change replaces arginine, which is basic and polar, with glutamine, which is neutral and polar, at codon 308 of the NGLY1 protein (p.Arg308Gln). This variant is present in population databases (rs746594019, gnomAD 0.003%). This missense change has been observed in individual(s) with clinical features of NGLY1-related conditions (Invitae). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 967857). Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
