Uncertain significance for X-linked immunodeficiency with magnesium defect, Epstein-Barr virus infection and neoplasia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001367916.1(MAGT1):c.160A>G (p.Ile54Val), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces isoleucine, which is neutral and non-polar, with valine, which is neutral and non-polar, at codon 86 of the MAGT1 protein (p.Ile86Val). This variant is present in population databases (rs369665000, gnomAD 0.002%), including at least one homozygous and/or hemizygous individual. This variant has not been reported in the literature in individuals affected with MAGT1-related conditions. ClinVar contains an entry for this variant (Variation ID: 959972). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt MAGT1 protein function with a negative predictive value of 80%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
