This variant lies in the SCN9A gene (transcript NM_001365536.1) at coding-DNA position 4760, where T is replaced by C; at the protein level this means replaces isoleucine at residue 1587 with threonine — a missense variant. Submitter rationale: This sequence change replaces isoleucine with threonine at codon 1576 of the SCN9A protein (p.Ile1576Thr). The isoleucine residue is highly conserved and there is a moderate physicochemical difference between isoleucine and threonine. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals with SCN9A-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain.
