This variant lies in the USH2A gene (transcript NM_206933.4) at coding-DNA position 2149, where T is replaced by A; at the protein level this means replaces cysteine at residue 717 with serine — a missense variant. Submitter rationale: Variant summary: USH2A c.2149T>A (p.Cys717Ser) results in a non-conservative amino acid change in the encoded protein sequence. Algorithms developed to predict the effect of missense changes on protein structure and function all suggest that this variant is likely to be disruptive. The variant was absent in 250934 control chromosomes. c.2149T>A has been observed in the homozygous and compound heterozygous state in individuals affected with Usher Syndrome (Mansard_2021, Su_2022, Arias_2023). These data indicate that the variant is likely to be associated with disease. A different variant affecting the same codon has been classified as likely pathogenic/pathogenic by our lab (c.2149T>G, p.Cys717Gly), supporting the critical relevance of codon 717 to USH2A protein function. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported.
