Pathogenic for Oligodontia-cancer predisposition syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004655.4(AXIN2):c.815+1G>A, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the AXIN2 gene (transcript NM_004655.4) at the canonical splice donor site of the intron immediately after coding-DNA position 815, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects a donor splice site in intron 2 of the AXIN2 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or disrupted protein product. This variant is present in population databases (rs781384784, gnomAD 0.0009%). This variant has not been reported in the literature in individuals affected with AXIN2-related conditions. ClinVar contains an entry for this variant (Variation ID: 950307). Studies have shown that disruption of this splice site results in activation of a cryptic splice site and introduces a premature termination codon (Invitae). The resulting mRNA is expected to undergo nonsense-mediated decay. For these reasons, this variant has been classified as Pathogenic.
