This variant lies in the GNPTAB gene (transcript NM_024312.5) at 3 bases into the intron immediately after coding-DNA position 3693 through 6 bases into the intron immediately after coding-DNA position 3693, deleting this region. Submitter rationale: This sequence change falls in intron 20 of the GNPTAB gene. It does not directly change the encoded amino acid sequence of the GNPTAB protein. It affects a nucleotide within the consensus splice site of the intron. This variant is present in population databases (rs758540278, ExAC 0.002%). This variant has been observed in individual(s) with clinical features of mucolipodosis (Invitae). Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site.
