NM_013382.7(POMT2):c.1484+1_1484+3dup was classified as Uncertain significance for Muscular dystrophy-dystroglycanopathy (congenital with intellectual disability), type B2; Muscular dystrophy-dystroglycanopathy (congenital with brain and eye anomalies), type A2; Autosomal recessive limb-girdle muscular dystrophy type 2N by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the POMT2 gene (transcript NM_013382.7) at the canonical splice donor site of the intron immediately after coding-DNA position 1484 through 3 bases into the intron immediately after coding-DNA position 1484, duplicating this region. Submitter rationale: This sequence change falls in intron 13 of the POMT2 gene. It does not directly change the encoded amino acid sequence of the POMT2 protein, but it affects a nucleotide within the consensus splice site of the intron. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals with POMT2-related conditions. Nucleotide substitutions within the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site, but this prediction has not been confirmed by published transcriptional studies. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
