Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_015450.3(POT1):c.1006+2T>C, citing Ambry Variant Classification Scheme 2023. This variant lies in the POT1 gene (transcript NM_015450.3) at the canonical splice donor site of the intron immediately after coding-DNA position 1006, where T is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.1006+2T>C intronic variant results from a T to C substitution two nucleotides after coding exon 8 in the POT1 gene. This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site. Alterations that disrupt the canonical splice site are expected to result in aberrant splicing. The resulting transcript is predicted to be in-frame and is not expected to trigger nonsense-mediated mRNA decay; however, direct evidence is unavailable. The exact functional effect of the altered amino acid sequence is unknown.
