Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000444.6(PHEX):c.3G>T (p.Met1Ile), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the PHEX gene (transcript NM_000444.6) at coding-DNA position 3, where G is replaced by T; at the protein level this means replaces methionine at residue 1 with isoleucine — a missense variant. Submitter rationale: This sequence change affects the initiator methionine of the PHEX mRNA. The next in-frame methionine is located at codon 98. This variant is not present in population databases (ExAC no frequency). Disruption of the initiator codon has been observed in individuals affected with X-linked hypophosphatemia (PMID: 30682568, Invitae). In at least one individual the variant was observed to be de novo. For these reasons, this variant has been classified as Pathogenic.
