Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_000051.4(ATM):c.9046A>G (p.Lys3016Glu), citing Ambry Variant Classification Scheme 2023. This variant lies in the ATM gene (transcript NM_000051.4) at coding-DNA position 9046, where A is replaced by G; at the protein level this means replaces lysine at residue 3016 with glutamic acid — a missense variant. Submitter rationale: The p.K3016E variant (also known as c.9046A>G), located in coding exon 62 of the ATM gene, results from an A to G substitution at nucleotide position 9046. The lysine at codon 3016 is replaced by glutamic acid, an amino acid with similar properties. In an assay testing ATM function, this variant showed a functionally abnormal result (Lee KS et al. Cell, 2025 Sep;188:5081-5099.e27). This amino acid position is highly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Based on the available evidence, the clinical significance of this variant remains unclear.
