NM_001378615.1(CC2D2A):c.2774G>C (p.Arg925Pro) was classified as Pathogenic for Joubert syndrome; Meckel-Gruber syndrome by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the CC2D2A gene (transcript NM_001378615.1) at coding-DNA position 2774, where G is replaced by C; at the protein level this means replaces arginine at residue 925 with proline — a missense variant. Submitter rationale: This sequence change replaces arginine, which is basic and polar, with proline, which is neutral and non-polar, at codon 925 of the CC2D2A protein (p.Arg925Pro). This variant is present in population databases (rs200707391, gnomAD 0.007%). This missense change has been observed in individual(s) with rod cone dystrophy (PMID: 30267408). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. It has also been observed to segregate with disease in related individuals. ClinVar contains an entry for this variant (Variation ID: 937996). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on CC2D2A protein function. For these reasons, this variant has been classified as Pathogenic.
