Pathogenic for Odonto-onycho-dermal dysplasia — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_025216.3(WNT10A):c.376+1G>A, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the WNT10A gene (transcript NM_025216.3) at the canonical splice donor site of the intron immediately after coding-DNA position 376, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: WNT10A c.376+1G>A is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes the canonical 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 1.6e-05 in 249274 control chromosomes (gnomAD). c.376+1G>A has been reported in the literature as a biallelic genotype in individuals affected with Odonto-onycho-dermal dysplasia and isolated oligodontia (e.g. Kantaputra_2014b, Tardieu_2017, Yu_2022). These data indicate that the variant is likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 24311251, 24458874, 28105635, 36071541). Three submitters have cited clinical-significance assessments for this variant to ClinVar after 2014. All submitters classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic.
