This variant lies in the CHD2 gene (transcript NM_001271.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 693, where A is replaced by G; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 7 of the CHD2 gene. It is expected to disrupt RNA splicing and likely results in an absent or disrupted protein product. This variant is not present in population databases (ExAC no frequency). This variant has been observed in individual(s) with clinical features of childhood-onset epileptic encephalopathy (Invitae). In at least one individual the variant was observed to be de novo. Donor and acceptor splice site variants typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in CHD2 are known to be pathogenic (PMID: 23708187, 24207121). For these reasons, this variant has been classified as Pathogenic.
