This variant lies in the RAF1 gene (transcript NM_002880.4) at 19 bases into the intron immediately after coding-DNA position 1668, where G is replaced by A. Submitter rationale: Variant summary: RAF1 c.1668+19G>A alters a nucleotide located close to a canonical splice site and therefore could affect mRNA splicing, leading to a significantly altered protein sequence. Several computational tools predict a significant impact on normal splicing: Three predict the variant abolishes a cryptic 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 3.5e-05 in 282586 control chromosomes (gnomAD). The observed variant frequency is approximately 1.4 fold of the estimated maximal expected allele frequency for a pathogenic variant in RAF1 causing Noonan Syndrome and Related Conditions phenotype (2.5e-05), strongly suggesting that the variant is benign.
