Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_007294.4(BRCA1):c.5152+3A>T, citing Ambry Variant Classification Scheme 2023. This variant lies in the BRCA1 gene (transcript NM_007294.4) at 3 bases into the intron immediately after coding-DNA position 5152, where A is replaced by T. Submitter rationale: The c.5152+3A>T intronic variant results from an A to T substitution 3 nucleotides after coding exon 16 in the BRCA1 gene. One functional study found that this nucleotide substitution had an intermediate impact in a high throughput genome editing haploid cell survival assay (Findlay GM et al. Nature, 2018 Oct;562:217-222). This nucleotide position is well conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site. RNA studies have demonstrated that this alteration results in a splice defect; the clinical impact of this abnormal splicing is unknown at this time (Ambry internal data).
