Pathogenic for Leber congenital amaurosis 13 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_152443.3(RDH12):c.560A>G (p.Asp187Gly), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces aspartic acid, which is acidic and polar, with glycine, which is neutral and non-polar, at codon 187 of the RDH12 protein (p.Asp187Gly). This variant is present in population databases (no rsID available, gnomAD 0.007%). This missense change has been observed in individual(s) with clinical features of autosomal recessive retinitis pigmentosa (internal data). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 866454). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on RDH12 protein function. This variant disrupts the p.Asp187 amino acid residue in RDH12. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 34001834). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic.
