Pathogenic for Bethlem myopathy 1A — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004369.4(COL6A3):c.6309_6309+1del, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the COL6A3 gene (transcript NM_004369.4) at coding-DNA position 6309 through the canonical splice donor site of the intron immediately after coding-DNA position 6309, deleting this region. Submitter rationale: Donor and acceptor splice site variants typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in COL6A3 are known to be pathogenic (PMID: 21280092, 20976770). In addition, donor and acceptor splice site variants in COL6A3 that result in in-frame exon skipping have also been reported to cause autosomal dominant COL6A3-related conditions (PMID: 18366090). For these reasons, this variant has been classified as Pathogenic. This variant is not present in population databases (ExAC no frequency). This sequence change affects a donor splice site in intron 18 of the COL6A3 gene. It is expected to disrupt RNA splicing and likely results in an absent or disrupted protein product. Disruption of this splice site has been observed in individual(s) with autosomal dominant type VI collagenopathy (PMID: 20976770). In at least one individual the disrupted splice site was observed to be de novo.
