Uncertain significance for Severe combined immunodeficiency, autosomal recessive, T cell-negative, B cell-positive, NK cell-positive — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_002838.5(PTPRC):c.1963G>C (p.Ala655Pro), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the PTPRC gene (transcript NM_002838.5) at coding-DNA position 1963, where G is replaced by C; at the protein level this means replaces alanine at residue 655 with proline — a missense variant. Submitter rationale: This sequence change replaces alanine with proline at codon 655 of the PTPRC protein (p.Ala655Pro). The alanine residue is highly conserved and there is a small physicochemical difference between alanine and proline. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals with PTPRC-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
