Uncertain significance for Immunodeficiency 104 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_002185.5(IL7R):c.877-1G>A, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the IL7R gene (transcript NM_002185.5) at the canonical splice acceptor site of the intron immediately before coding-DNA position 877, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 7 of the IL7R gene. While this variant is not anticipated to result in nonsense mediated decay, it likely alters RNA splicing and results in a disrupted protein product. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with IL7R-related conditions. ClinVar contains an entry for this variant (Variation ID: 851735). Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
