Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_004168.4(SDHA):c.1260+1G>A, citing Ambry Variant Classification Scheme 2023. This variant lies in the SDHA gene (transcript NM_004168.4) at the canonical splice donor site of the intron immediately after coding-DNA position 1260, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.1260+1G>A intronic variant results from a G to A substitution one nucleotide after coding exon 9 of the SDHA gene. This alteration was identified in an individual with a paraganglioma (Van der Tuin K et al. J Clin Endocrinol Metab 2018 Feb;103(2):438-445). This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site. RNA studies have demonstrated that this alteration results in a transcript predicted to lead to a protein with an in-frame insertion of two amino acids; however, the exact functional impact of the inserted amino acids is unknown at this time (Ambry internal data). Based on the available evidence, the clinical significance of this variant remains unclear.
