Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_003042.4(SLC6A1):c.1024G>A (p.Val342Met), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SLC6A1 gene (transcript NM_003042.4) at coding-DNA position 1024, where G is replaced by A; at the protein level this means replaces valine at residue 342 with methionine — a missense variant. Submitter rationale: This sequence change replaces valine, which is neutral and non-polar, with methionine, which is neutral and non-polar, at codon 342 of the SLC6A1 protein (p.Val342Met). This variant is present in population databases (rs760836450, gnomAD 0.003%). This missense change has been observed in individual(s) with epilepsy and intellectual disability (PMID: 29315614). In at least one individual the variant was observed to be de novo. It has also been observed to segregate with disease in related individuals. ClinVar contains an entry for this variant (Variation ID: 844693). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt SLC6A1 protein function. For these reasons, this variant has been classified as Pathogenic.
