Likely pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001330691.3(CEP78):c.440C>T (p.Ser147Leu), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces serine, which is neutral and polar, with leucine, which is neutral and non-polar, at codon 147 of the CEP78 protein (p.Ser147Leu). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with CEP78-related conditions (PMID: 28559085, 34223797, 38927562; internal data). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 844272). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt CEP78 protein function with a negative predictive value of 80%. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
