Uncertain significance for Bethlem myopathy 2; Ullrich congenital muscular dystrophy 2 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004370.6(COL12A1):c.2694A>T (p.Glu898Asp), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the COL12A1 gene (transcript NM_004370.6) at coding-DNA position 2694, where A is replaced by T; at the protein level this means replaces glutamic acid at residue 898 with aspartic acid — a missense variant. Submitter rationale: This sequence change replaces glutamic acid with aspartic acid at codon 898 of the COL12A1 protein (p.Glu898Asp). The glutamic acid residue is moderately conserved and there is a small physicochemical difference between glutamic acid and aspartic acid. This variant is not present in population databases (ExAC no frequency). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. This variant has not been reported in the literature in individuals with COL12A1-related conditions.
