Pathogenic for Imerslund-Grasbeck syndrome type 1 — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_001081.4(CUBN):c.4973del (p.Asn1658fs), citing LabCorp Variant Classification Summary - May 2015. This variant lies in the CUBN gene (transcript NM_001081.4) at coding-DNA position 4973, deleting one base; at the protein level this means shifts the reading frame starting at asparagine residue 1658, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: Variant summary: CUBN c.4973delA (p.Asn1658IlefsX23) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. The variant was absent in 250496 control chromosomes. c.4973delA has been observed in at least one individual affected with Chronic Kidney Disease (Bedin_2020). To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication have been ascertained in the context of this evaluation (PMID: 31613795). ClinVar contains an entry for this variant (Variation ID: 829940). Based on the evidence outlined above, the variant was classified as pathogenic.
