This variant lies in the TP53 gene (transcript NM_000546.6) at coding-DNA position 563, deleting one base; at the protein level this means shifts the reading frame starting at leucine residue 188, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: Variant summary: TP53 c.563delT (p.Leu188ArgfsX59) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. Truncations downstream of this position have been observed at our laboratory and also reported in association with Li-Fraumeni Syndrome in the HGMD database. The variant was absent in 251448 control chromosomes. Although reported in settings of somatic cancers (example, COSMIC database), to our knowledge, no occurrence of c.563delT in individuals affected with Li-Fraumeni Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. One clinical diagnostic laboratory has submitted clinical-significance assessments for this variant to ClinVar after 2014 and classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic.
