NM_006766.5(KAT6A):c.1473_1476dup (p.Leu493fs) was classified as Pathogenic by GeneDx, citing GeneDx Variant Classification (06012015): The c.1473_1476dupAGCA variant in the KAT6A gene has not been published as a pathogenic variant, nor has it been reported as a benign variant to our knowledge. The c.1473_1476dupAGCA variant causes a frameshift starting with codon Leucine 493, changes this amino acid to a Serine residue and creates a premature Stop codon at position 12 of the new reading frame, denoted p.Leu493SerfsX12. This pathogenic variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The c.1473_1476dupAGCA variant is not observed in large population cohorts (Lek et al., 2016). Additionally, the c.1473_1476dupAGCA variant has occurred de novo in this individual whose reported clinical presentation is consistent with a KAT6A-related disorder. Therefore, c.1473_1476dupAGCA is considered a pathogenic variant.
