NM_001854.4(COL11A1):c.162del (p.Ser55fs) was classified as Likely pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the COL11A1 gene (transcript NM_001854.4) at coding-DNA position 162, deleting one base; at the protein level this means shifts the reading frame starting at serine residue 55, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: Although the c.162delA likely pathogenic variant in the COL11A1 gene has not been reported to our knowledge, this variant causes a shift in reading frame starting at codon serine 55, changing it to a glutamine, and creating a premature stop codon at position 51 of the new reading frame, denoted p.Ser55GlnfsX51. This variant is expected to result in either an abnormal, truncated protein product or loss of protein from this allele through nonsense-mediated mRNA decay. Furthermore, the c.162delA variant has not been observed in large population cohorts (Lek et al., 2016).Loss of function (nonsense and frameshift) variants in the COL11A1 gene have been reported in association with autosomal dominant Stickler or Marshall syndromes (Acke et al., 2014); however, most variants reported to date in the COL11A1 gene in association with these disorders are missense or splice site variants (Stenson et al., 2014).
