This variant lies in the GLI3 gene (transcript NM_000168.6) at coding-DNA position 4010, deleting one base; at the protein level this means shifts the reading frame starting at alanine residue 1337, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: The c.4010delC variant in the GLI3 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The c.4010delC variant causes a frameshift starting with codon Alanine 1337, changes this amino acid to a Glutamic acid residue, and creates a premature Stop codon at position 82 of the new reading frame, denoted p.Ala1337GlufsX82. This variant is predicted to cause loss of normal protein function through protein truncation. The c.4010delC variant is not observed in large population cohorts (Lek et al., 2016). We interpret c.4010delC as a pathogenic variant.
