This variant lies in the NAA15 gene (transcript NM_057175.5) at coding-DNA position 1750, deleting one base; at the protein level this means shifts the reading frame starting at threonine residue 584, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: The c.1750delA pathogenic variant in the NAA15 gene causes a frameshift starting with codon Threonine 584, changes this amino acid to a Glutamine residue and creates a premature Stop codon at position 9 of the new reading frame, denoted p.Thr584GlnfsX9. This pathogenic variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. Furthermore, the c.1750delA variant is not observed in large population cohorts (Lek et al., 2016). Although this pathogenic variant has not been previously reported to our knowledge, its presence is consistent with the diagnosis of an NAA15-related disorder in this individual.
