This variant lies in the TSC2 gene (transcript NM_000548.5) at coding-DNA position 3253, replacing the reference sequence with CC; at the protein level this means shifts the reading frame starting at serine residue 1085, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: The c.3253delTinsCC pathogenic variant in the TSC2 gene causes a frameshift starting with codon Serine 1085, changes this amino acid to a Proline residue and creates a premature Stop codon at position 83 of the new reading frame, denoted p.Ser1085ProfsX83. This pathogenic variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The c.3253delTinsCC variant is not observed in large population cohorts (Lek et al., 2016). Although this pathogenic variant has not been previously reported to our knowledge, its presence is consistent with the diagnosis of TSC in this individual.
