Pathogenic — the classification assigned by GeneDx to NM_004187.5(KDM5C):c.157C>T (p.Gln53Ter), citing GeneDx Variant Classification (06012015). This variant lies in the KDM5C gene (transcript NM_004187.5) at coding-DNA position 157, where C is replaced by T; at the protein level this means converts the codon for glutamine at residue 53 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: The Q53X nonsense variant in the KDM5C gene is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. This variant is not observed in large population cohorts (Lek et al., 2016). Although this pathogenic variant has not been reported previously to our knowledge, its presence is consistent with the diagnosis of KDM5C-related disorder in this individual.
